OK, OK, I know. You cannot translate a language 100% perfectly.
But for all the examples above one can find a better translation.

The famous 99% and other Matrix misconceptions

There are 3 basic misunderstandings regarding Matrix Reloaded:

Zion is destroyed

There is no proof that Zion's destruction was completed at the end of Matrix 2. Only a few ships have been destroyed. A lot of people who watch Matrix 2 for the first time have the impression that Neo, Morpheus etc are the only survivors of Zion.

The enemy sentinels encountered only a few human hovercraft ships from Zion:
Roland (at the very end of Matrix 2): "Once the machines were done with us, they started digging again. We made a quick pass to look for survivors."
Joel Silver (Matrix producer): "Reloaded & Revolutions are one big movie cut in half that takes place over a 24 hour period...Both movies, but mainly Revolutions, will visit scorched Earth, where biomechanical machines terrorize Zion."
Neo (after he comes from the Architect) predicts that Zion is about to be destroyed:
Neo: "In 24 hours [the war] will be [over]."
Morpheus: "What?"
Neo: "If we don't do something, in 24 hours Zion will be destroyed."
The trailer for Matrix Revolutions says:
Voice (of Commander Lock?): "In less than 12 hours, the machines will reach the dock-walls"
In the teaser for Matrix Revolutions (that is shown at the very end of Matrix Reloaded sometimes) you see the robot person (the one that stood at the gates of Zion when the Nebuchadnezzar approached)
When Link (who has a wife in Zion) is told...
Colt: "When the machines broke through, it wasn't a battle, it was a slaughter."
...he asks composed...
Link: "Was it an accident, some sort of malfunction?"
I am pretty sure he would break down if he had lost Zee.
Instead Nona Gaye (the actress for the role of Zee) said in an interview about Matrix 3:
Nona Gaye: "Number three is where I get down. I'm doing a lot of diving and running and jumping and stuff."
In the cast listing for Matrix 3 some people we know from Zion are listed (e.g. Zee, Kid)
Do you think 250'000 inhabitants of Zion are slaughtered and the Wachowski brothers don't show a single scene?
At the end of Matrix Reloaded there are a lot of scenes jumping between ships, locations and times. Please see the section Explained Attack Timeline at the end of Matrix 2

Well, I don't say that Zion has NOT been destroyed. I only say, that it's a misconception that Zion HAS been destroyed, while we cannot be 100% sure.

99.9%

This is one of the nastiest misconceptions in Matrix discussions and in every Matrix forum.

The Architect never says '99.9%'. He says "99%". This misunderstanding seems to be caused by a wrong transcript floating around in the web.
Moreover the Architect never says 'more than 99%'. He says "nearly 99%".
- That means 98 point something percent. If we take it as, say, 98.9% that would make 66 million unhappy Matrix citizens (out of the earth's 6 billion people). This is a lot. That means that most of the human beings who dislike the matrix either don't do anything about it or are killed by the Agents as seen in The Animatrix on DVD.
  - However, there is no evidence how many people live in the Matrix/ are breeded. It could be much less than 6 billion, or much more. Just enough to have as much energy as needed for the machines.
    Agent Smith: "Have you ever stood and stared at [the Matrix], marveled at it's beauty, it's genius? Billions of people just living out their lives"
- Moreover "nearly 99%" means that this number is not meant in the figurative sense 'nearly all'. It means, that it is really nearly 99%.
- It also points out, that the Architect probably is a program itself, thus being very accurate (as is his speech).
Moreover he does not say 'nearly 99% of humans', instead:
Architect: "nearly 99% of all test subjects"
That's a big difference. This may be the very reason, why there are so many freed black and Asian people. Maybe the test subjects were too white? Please also read the section White vs Black.

Matrix reboot

Why do so many people believe the Matrix will be rebooted? Nobody says that in the movie.

Nobody uses the words 'restart', 'reboot', 'reload', 'new start' or 'iteration' in the whole movie. Only the title says 'Reloaded'. That's all.

Do you read it from...
Architect: "The function of the One is now to return to the Source... reinserting the prime program".
Whatever that means I cannot clearly see any 'Rebooting'.
A few ideas how changes are made without rebooting:
- Thru upgrades
  When Neo fights Agents for the first time in Matrix 2 he says:
  Neo: " Hmm. Upgrades."
  Since every word seems to have a meaning and every word is well chosen 'upgrades' means 'upgrades' and not 'minor patches' or 'minor updates'.
- Thru deletion and replacements
  Oracle: "Happens all the time [program deletion/replacement]"
"Reinserting the prime program" could mean, that a code is reinserted into Neo. Or that a main program (= an agent, a keymaker, the Mother, whatever) is inserted back into the Matrix. Or that Neo is the prime program and the next Neo has to be made ready to spring into action.
Some state that the the following words signal a restart:
Architect: "Which brings us at last to the moment of truth, wherein... the anomaly revealed as both beginning and end."
Could be possible, but for me the words lack the clarity needed to point out such a significant event as a reboot (and possible killing of all humans).
Some state that the title Matrix Reloaded hints at this conclusion and thus is adequate to Matrix Rebooted. Well, I don't know.
It also seems, that this 'Rebooting' idea is featured in wrongly-dubbed Matrix Reloaded versions. Since every word of the Architect matters, the usual translation for dubbing lacks the accurancy. Please see the section Flaws in foreign Matrix translations

Please don't get me wrong, I don't say, that the Matrix won't ever reboot and I don't say, that the Matrix hasn't been rebooted before. In fact, it has been reported that the Wachowski brothers (in a very early Matrix script) had featured this idea. (Please also read Possible Conclusion 5: Ever-cycle.) But in forums this matter is discussed as a given fact 'Well, we all know, that the Matrix will be rebooted'.

The strongest hint towards a reboot/ recycle gives (ex-)Agent Smith:
Smith: "It's happening exactly as before."
But: If this happens as before then does the System ever learn anything about the humans? If every cycle stays the same?
