Is neo the bad guy? He is the one that tries to ruin the perfect world, that the machines gave to the humans after the humans tried to destroy the world containing themselves and the machines.

To add to this: I suppose it's a question of freedom. I suspect that most people would accept the matrix, if they were given a choice.

c'mon. it's hard to think of him as bad or good at this point.
at the end of M1 he states his intentions to the machines (well, some people read too much into his statement). he says he'll show people a world unhindered by machine controll. sounds good
-BUT-
most of his choices so far have been following his created purpose. whatever his intentions of GOOD or BAD motivation, he has been on the path to the source for his cyclical rebirth and assimilation. now that he has been there, tho, and made at least what appears to be a "free" choice to abandon his created purpose, we may find out if he is indeed good or bad.
i think its worth remembering that he didn't make his choice for the left door, based on his desire to save or destroy humanity (either in or out of the matrix).
he made his choice so that he could save trinity from death. even the architect understands and describes this motivation of love as different and unique to this version of neo.

personally i believe neo's purpose was to choose the left door this time. was that choice meant as good or bad? i don't know but in M3 we're going to watch the war that is the result of one man saying, "screw everything, ain't nobody going to mess with my woman!" trinty has now become a Helen of Troy of sorts

it sounds like you think the machines were doing mankind a favor by giving them a place to live until the world is fixed. i've seen enough people post that so i won't call it crazy. but if the machines were motivated by good to keep humaity alive, why keep so many people? why have huge farms that produce babies? why not keep humanity alive on a smaller more managable scale. if the earth is able to support human civilization (even at the center of the earth) why connect everyone to the matrix and wipe out the unplugged losers?
