I thought that Neo's love for Trinity broke the cycle, not rebooted the Matrix. In M2 when Neo met the Architect and had to choose between two doors, he chose the one where Trinity lives and Zion might/ will fall, right? He does this becuase he loves her, and he has hope that Zion will survive. The previous The Ones that came before Neo chose the other door, where Trinity dies and the Matrix is rebooted, because they didn't have the same relationship Neo did for Trinity. Unlike The other The Ones, Neo had an intimate relationship with her. So Basically, it was just circumstance that the 6th The One, Neo, fell in love with Trinity.

the matrix was rebooted again at the end of revolutions. the difference in the rebooting process is that humans plugged in would have the choice to leave if they wanted. also, the war is over and newly evolved programs (like Sati) are allowed to live in the matrix and are given free will, which will help them coexist with the humans who choose to remain plugged in. in the end, peace (at least for awhile, according to the oracle and architect) is achieved between man and machine.
