»They can't see Neo in the code?«

Just caught Revolutions again and I got 2 questions.

First: After picking Neo up from the Trainman they call Lock (I apologize I forget his name already sadly, the operator for Morpheus's ship) and Lock asks "Did you get Neo?" and Morpheus says he is right there with them, can't he see them. Why can't Lock see Neo in the Matrix code?

Second: In Reloaded Agent Smith says something to the effect of, "It's happening just as before....Well...Not exactly" and the camera pans to show the second Smith. In Revolutions he says pretty much the same thing, so does that mean that there has always been a final battle between Neo and Agent Smith?

It's interesting that in M1 Smith calls the human race a "virus" when he himself is a virus....Maybe that is his intention as a program? Not to be an Agent but to morph into a virus?

my take on that is that Smith has been around the Matrix for quite some time...he's seen the One(s) come and go, and has seen several destructions of Zion. except this time, he's not part of the system anymore. and obviously, he's got plans to both load himself into a body in the real world AND take over by replicating himself inside the Matrix.
