Machines allowing Agents to chase down Neo... Why?

To be perfectly honest, I've always wondered this, and theirs probably an obvious answer behind it.
Because Neo was The One, the control which continues the cycle of the Matrix, why did the machines allow the Agents to chase him down? For all they knew, one of their Agents could have killed Neo and basically corrupted the system. Was it a risk that the machines had to take? Or was it inevitable that the Agents would have never killed Neo?
I always thought the machines knew that once Neo believed he was The One, they knew the Agents couldn't stand a chance against him because The One is control and isn't based on rules. But what I'm saying is, before Neo knows of The One, and the Agents catch him, they could have killed him! I mean, what a risk taken by them machine motherfuckers!
Please, do explain....

Because he is also the result of all that is wrong with the matrix in the first place. And he could be the beginning of the end of it.

They would certainly hope so, to kill him, that is. But the system is already corrupted. Killing him won't change that but you can't let him go running around demonstrating how messed up it is or other people will test it and start doing the same thing. And there goes your system. The risk is letting him live.

Well, now that's an interesting thought. What if a person who was not The One were to come in contact with the Source? Would that pose a threat to the machine's control? If someone who had not "walked their paths" were to suddenly have access to their soul.
In other words, the Agents keep Neo (and everyone else) from fully touching the Source until he is programmed enough to be controlled (as Neo is meant to be by the end of M2).
