In the Matrix, Smith laments being trapped in the Matrix, seeing it as a prison for his own mind, much as it is a prison for the minds of humans. This would imply that he knows a reality outside of the Matrix, and thus has a machine body. Considering Morpheus' statement about how they move around in humans "...still hardwired to their system." Therefore, I think it may be possible that the Agents have machine bodies that act as peripherals to the Matrix main machine. Kind of like a mouse, pointing and clicking redpills into the recycle bin. If Smith has a machine body available, he might have reasoned that having access codes to the zion mainframe would persuade the controllers of the agents to free him in order that he might broadcast a pirate signal into the zion mainframe, much the same way redpills broadcast a pirate signal to get into the matrix. Being a machine, smith can't actually hack a computer system since his abilities are based on rules (until he becomes an exile, of course). However, if he has access codes to the Zion Mainframe, he would be granted administrator status in the Zion Mainframe, and thus would be able to destroy it from the inside.
Note that this theory ignores the drafts of the Matrix script in which the Zion Mainframe is hidden within the Matrix itself.

No it doesn't. In fact it proves he doesn't have one or else he wouldn't say he was trapped.

Have you read Mobil Ave Neo's Anti-One theories? They show how the system programs one of the agents to be a frustrated and sadistic hater of humans. Thus Agent Smith hates being infected by humans and being around them. The other agents do not show this behavior.

But as far as your question is concerned, I do not think there are machine counterparts to agents. Perhaps the agents are fooled into believing that once the rebellion is crushed they will no longer be needed in the Matrix and wil go back to the Source-network where they came from. Although, are they not aware that they would be deleted then? Hmm....that is interesting.

Yes and the official Revolutions script confirms the anti-one theory, because Neo asks the Oracle if he expected the rise of Smith and she replys that ofcourse she expected him - he's as inevitable as Neo.

I don't think that is the same as saying the system consciously programmed him to be so. No one consciously programmed Neo. In a way you're right but the theory places the motive in the wrong place even though the cause may be in the right place. If you catch my drift.

The agents are just programs built to keep those onry rebels in line. Smith gets his access in the sequel.
