I,ve just realized about something, in M1 Smith says this to Neo: Agent Smith: "You are guilty of virtually every computer crime we have a law for"
He uses the word" VIRTUALLY", maybe its a game of words, and ussing the meaning of the word to say that its not real.
What do you think?

I think that 'yes' he is possibly saying in a small way something that Neo already knew...that the Matrix is not 'real'.
