Besides the lack of twists and explanations I also would like to point out the lack of keeping/ building up the tension:
1. Smith: "Do you like what I have done with this place"
Hell, where do we see how his destruction of the matrix occurs bit by bit?
2. Everywhere Smiths.
Do we see how he takes more and more people over? No, but suddenly Smiths everywhere.
3. Smith flies now
Why?
4. Smith meets Sati and Seraph
What happens then?
5. Link+Zee, Niobe+Morpheus
Lame relationships. Are they love couples at all?
I denouce that the whole movie looks like a big trailer. No concoctions. Mere snipets of actions.
(Don't get me wrong. The scenes for themselves are very good.)

After reading spoilers a week beforehand almost matching the entire film I'm lead to believe they cut a lot out of the final version of The Matrix: Revolutions in cinema to fit more showings in at a time and make more money in the process. I heard from spoilers there are about 3-4 extra scenes not shown in the final cut of the film where Smith takes over bodies including the Agents of the current Matrix.
As much as I didn't like Revolutions as a whole (only here and there), I won't deny the film's authenticity. In interviews. Keanu Reeves clearly stated that the trilogy is concluded. Oh well, roll on Matrix Online...
Smith can fly because he also has some of the Anomaly code imprinted onto him, perhaps? Look at the scene before the burly brawl in The Matrix: Reloaded if in doubt with Smith talking to Neo. I'm not one for quotes but maybe in the future . Also, I agree about the relationships and their strengths in the movie(s). What do couples like Link + Zee do in their spare time? Play Scrabble?
