Well I found this site, and read some of the questions posted here, and the one about Neo's ability to be in the Matrix without being plugged in and how he stops the sentinels, intriged me a lot. Maybe because I hadn't been able to figure it out myself. So I thought a lot about it, and found a theory that I'd like to share with you, If some wise person already said this I am truely sorry, I did read thru some of the forum, but there's so many threads. Okay here I go.

First of all we have to establish that the Matrix trilogy relies a lot on dualisme, as Plato, Sokrates, Satre and many more, was surporters of, in the case of Sokrates, surporter is perhaps a bit misleading, but anyway. We have Matrix kontra real world (I believe zion is real), Mind/Body, Neo/Smith and so forth.

The biggest problem of dualisme in the way of Body vs. Mind, where the body is physical and the mind is something non-physical, has been how to explain how the two interacts, how can something non-physical move something physical and vice versa. I'm not even going to try to explain this, much, much greater men has tried and failed, but in the Matrix we know that the two interact, since if you die in the matrix you'll die in the real world, and vice versa.

Okay, now I've tried to establish the Matrix as the world of the mind and Zion is the world of the body and we'll assume I've been succesfull, for now at least. We all know that Neo can do wonderous things in the Matrix cuz he's the one and all that. In the Matrix the body or residual self image is free and the mind is enslaved within the Matrix (Neo can fly, and in other ways break the rules of the physical world within the Matrix, but he can't get his mind out without a physical link to the real world) My theory is then based upon that the opposit is true in the real world, the body is bound by rules of gravity that can't be broken, but the mind can wander as it likes, and it can even wander into the Matrix, using the sentinels as a physical link. This may sound a bit far fetch, but consider that if the mind resides in a world that is non-physical, we can't see it with our eyes, we can only percieve it through our mind, that world might be just as tangible as the physical world, we just haven't freed our minds yet. So to sum up, Neo can be in the Matrix without a physical connection because mind and body are two different worlds, with different rules, the mind can be one place while the body is somewhere else.

Trying to explain how he can stop the sentinels in the real world with his mind, demands a bit more imagination from your side, so please, give me a chance. In the Matrix movies we have a A.I. which appears to have a cognitive understanding, which present is the hardest part of A.I. Going from syntaks to semantics is by some philosephers thought impossible with the machines we have today, Searl is one of these, he counterargued the Turing test with his chinese house in the woods, Searl believes that it takes something biological to be intelligent. If we change that to something in the our minds, something in the non-physical world of the mind, then we have the link between Neo and the sentinels, since I've already argued that the mind can move freely ind the real world, and I now say that when we discovered A.I. in the Matrix we did it by adding what ever non-physical thing it is that make us humans intelligent, to the machines, we made it possible for Neo to interact with the machines through his mind into the machines mind, and then destroying them by their link between their mind and body.

I hope you have some feedback. But please bare with me, my english isn't the best, and my own language has quite different grammar rules, so trying to explain thoughts like this can become somewhat troublesome and messy.
