Let's start from the beggining.
The 2nd Renaissance.
"(...) Then man made the machine in his own likeness. Thus did man become the architect of his own demise."
B1-66ER. The 1st clear example of cause & effect by the Wachowski, a recurrent subject. His "owners" wished to destroy; he killed them to continue living, the first AI, the first one to rise against his masters. Humanity destroyed all the AIs and caused the turmoil by which robots are banned from the human society & nations, thus 01 (the Machine City) is born. They choose the cradle of Human Civilization for 01. Now why that of all places? Mesopotamia is a desert (not totally now but will be in near future), so we can assume they just wanted to go to a place where men is out. But no. Because machines want to be human , they want to in a peaceful way, approach humanity and co-exist.
As the "robot bitch" says when she is about to be executed publicly, "I'm real!"
They do not see differences between themselves and humanity, they see themselves as "sons of mankind."
However, due to its massive labor work and high-tech, it takes over the world economically. Humanity tries a military solution, but when that also fails, they burn the sky. Now the "Dark Storm Operation" I believe to have not only covered the sky with perpetual dark clouds, but also has made clouds with some sort of extreme Electro-Magnetic pulse (note: Electricity can be stored in clouds as we see in lightning storms. I believe that the clouds of Operation Dark Storm were artificially filled with such energy that any electronics fry when passing by, as we see in M3 on Neo and Trinity's ship), stopping any attempt from the Machines to have collectors over the Dark Storm clouds.
So, the War ends as the Machines terminate with Human Civilization, and enslave all remaining humans for a new experimental energy source.
The Matrix and the human-machine symbiosis
The 1st Matrix. The 1st Matrix was quite simply Heaven in the conventional way, perfect, flawless. With The Architect as God, the Creator, Elohim.
However, according to the Architect himself, this resulted in failure, as in the perfect world, an imperfect being as Humans are unable to live.
Then, he created a new Matrix, based on Human History.
Now this also fails due to the only afterwards proved fact that Humans require choice. According to the Architect, this was found by a lesser spirit, one less bound to the "parameters of perfection". The problem, as Neo said, is choice. Humans need a choice.
Now what does this show us? It shows us that Machines do not require a choice. What does this means? It means that the AI from the Machines isn't Human . That is, The Machines are unable to think like a human being. An intuitive program found the problem, not because it was affected by it, but because it found out what was affecting the Humans, that is, The Machines, even making programs to learn to think as humans, can't.
This shows us the everlasting dispute between man & machine is not over.
The Machines cannot think like Humans.
As it's said in the "2nd Renaissance", one of their goals was always the creation of "new and better AI". So, in fact, these "intuitive" programs are also "learning" to later study and possibly, improving overall of the AI - Source, as it seems as all other Machines simply follow orders from the Source, the only "true AI". We see here the ambiguity of the Matrix’s uses.
Now to the real problems.
The 6th systemic anomaly and the Armistice
The Machines however, represented by the Architect, are unable to balance choice.
How we listen in the Architect lines, he was unable to give the subjects choice in a balanced way, that causing the anomaly. That is, the ultimate choice some make, to be or not to be integrated into the system, must be allowed. But how can it be allowed in a safe way? The “intuitive” program again suggests that every once in a while, the system self-initiates a process in which it creates a subject that can change the Matrix, being seen as a Messiah for the ones that rejected the system, is rebooted when this subject re-enters the system by means of the Source, balancing the system again with a total reboot and subsequent elimination of the subjects out of the system (the ones inside are not eliminated, as they do not unbalance the equation). In case of rejection of the assimilation, the system designs emergency procedures (Nemesis).
Now, in the 6th confirmed anomaly, the subject attaches to the human race in a much greater and defined way than any of his predecessors “Vis a vis, love”, making him push the boundaries of his powers within the Matrix. That causes the adulteration of other programs and great turmoil within the Matrix (Smith).
When anomaly rejects the Source the system tries to balance itself as the anomaly refused to do so thus creating his Nemesis (Smith), unprecedented feat in the Matrix.
The anomaly however, after great proximity and maybe even stepping into initial levels of the Source (the Architect room) manages to alter Machine programming in the real world (stopping or even destructing the Sentinels). Therefore, the anomaly gains greater power then it was ever meant to have.
In some occasions, the anomaly sees the World with “new eyes” after loss of sight in an incident with an infected subject by Smith under control. This is consequence of the proximity with the Source, allowing him to see inhuman electricity and other forms of energy. The Source itself is a mainframe for Machines, presumably located in 01. The subject enters 01 and goes in contact with a “messenger” of the AI-Source. He offers Armistice in exchange for the destruction of the “rogue” program.
Smith, which during absence of the Anomaly (his Nemesis and therefore the only one capable to stop him) has taken control of the Matrix.
Accessing the Matrix directly from 01, the anomaly, after an attempt of physical confrontation, allows itself to be infected, allowing direct contact between the Source and the program, that is, allowing the program to be expunged off the Matrix into the Source. The anomaly is also finally assimilated into the Source, rebooting the Matrix.
Agent Smith – from adulteration to Nemesis
Apparently created to contain the subjects that reject the system and subsequently the anomaly in acceptable levels of up rise.
Upon the destruction of a possible anomaly, Smith is confronted with a bug. The anomaly that he thought destroyed is “reborn” and eliminates him instead. This puzzles the logical program.
From that occurrence, the system renews its Agent Programs into more “improved” versions in order to again manage to at least contain the up rise of regular insurgents (as the anomaly is unstoppable by these simple “guard” programs).
However, with its code adulterated by the anomaly, this program goes “rogue” to the system and rejects its own end (entering the Source). It has a purpose, although that is not valid for the system (“I want everything.” – he wants to take over the system itself and eventually the World).
When the program loses its connection to other subjects, as the system rejects its pass and does not allows it to disseminate. However, the program, with corrupted code, manages to copy itself to subjects without losing its original subject (while it had “agent pass” to disseminate, Smith lost the control of its original host into the next, but with corrupted code, this no longer happens, allowing him to take control of several subjects at the same time).
With that massive dissemination of a single program, Smith becomes a factor to consider. When the Matrix attempts to “self-balance”, Smith is made a Nemesis against the 6th systemic anomaly, which has refused assimilation.
It also seems to have managed to infect every program or subject inside the Matrix while the anomaly is absent.
It copies itself into the Oracle, a program with the “sight” into the future. However, it seems that the rest of the Smith copies do not acquire this “vision”, creating then the single most powerful Smith copy.
In a final confrontation with the 6th systemic anomaly, program Smith copies itself into it, unaware that it is being connected directly from 01. Thus, the Source accesses him through the 6th anomaly and he is deleted, in conjunction of the assimilation of the anomaly.
Oracle & Architect?
Oracle – A program with the purpose of guiding the systemic anomalies into the Source, therefore starting a new cycle. It seems to have access to the Matrix code, reading it and calculating the most probable occurrences in the future Matrix, being able to see all the choices available to a subject and choosing the most probable one. This makes her adored between the rejecters of the system as an Oracle. However, in truth it is only another form of control. With the rejection by the 6th systemic anomaly and the consequential catastrophe of the attempted “self-balancing” of the system, the program convinces the 6th anomaly to fight its Nemesis, aware that it would result in a new cycle . That is, the program fulfilled its purpose; it simply had to change a few guidelines.
Architect – A program that has been made (most probably in the Source itself) to construct the Matrix and after its construction it stays in charge of the “final step” for the systemic anomalies into the Source. Also able to “see into the future”, however it does not “covers” it with mystical excuses as the Oracle; he shows it in a more scientific way, seeing all the choices available to the subject and checking its body for chemical precursors of reactions. Failed several times before an intuitive program suggested choice for his 3rd total remake of the Matrix, claiming to be strained by the “parameters of perfection”, disallowing him of capture the human problem with his 2nd version of the Matrix.
That is, the most perfect of all Machine AIs, was not able to think as a human.
That brings a question – Are we imperfect and the Architect is far beyond our comprehension or is he “just a machine”, unable to think as a human?
It also claims that the Machines are ready “for different levels of survival”. That may mean that the Machines are ready to die if necessary. However, considering the Machine past (in which they deny death in several occasions) and considering the way to a Machine think logically, they would not depend on 1 singular energy source for their entire civilization. That is, many would probably die , but survival was ensured with other means.
Confronted with the 6th anomaly rejection of the system (that he predicts), the Architect loses control of the Matrix to the “rogue” program Smith.
