I know it will sound weird but, neither Neo nor Trinity or any of the zionites are what they seem to be.
The first theory that I have is that once the got out of the Matrix it wasnt it, there was another one outside"the Animatrix" the second renaissance part 2; almost at the end of this chapter they show a human body inside of a globe and this one inside of the other (that could mean that the matrix is inside of another one)
The other theory that is that Smith, and the robots are the real humans of the movie, cuz Neo said somthing about "all the things build on Light" that was when Trinity and Neo crash Nio's ship; the only things that are build by light are us, the actual humans cuz God made us, so when u see Smith, Seraph they are actual humans and on the other hand Trinity isnt cuz if u see when Neo is trying to save here from a bullet and catching her from falling on the Matrix reloaded, she looked the same as the green code..
I dont think Im right but I leave u this in order to get some info.. please forgive my language..

Has anyone else noticed that almost all the human characters in these movies are very monotone and dry, almost how a machine might talk? The real personalities are the programs, like Smith, the merovingian, the oracle, etc. They are the interesting characters, with energy and delicious nuances built into their personalities. They appear to be more human than the humans. The only exceptions are the operators, ie Link et. al, who are the more charismatic human characters. Any thoughts as to why the writers would write the characters this way?

Hmmm, dunno man, maybe it is a Matrix within a Matrix and the humans are really machines kept under control by the REAL humans. This is also known as a VERY TIRED THEORY. No one cares anymore. As cool as that might have been, that's not what the answer was. Get over it. Find something more relevant.
No wonder why so many ppl think Revolutions sucked; it is because they had seriously high expectations for some kind of a trick ending because of what happened at the end of Reloaded. Well obviousdly that's not the kind of stupid ending the Bros. had in m9ind, so get over it. As cool as the Matrix within a Matrix/Humans are really Machine theory sounds, it's really kinda stupid in my opinion. Only some internet nerd praying for something deep and pseudo-intellectual would come up with a weary concept of hope like that. Like I said, get over it, there are no tricks. Haha what a shit theory.
