when the ONE reloads the matrix, I believe these things happen and if they do, they could explain many things.

ok, first of all the one 'returns the code he is carrying' which I believe is the code for his personality and RSI. Neo is then selects the people, and then he is killed.

Meanwhile, Zion will fall and everyone will be wiped out. The people Neo chose will be moved from the power plants to Zion (which will get fixed by the machines) and then the people will have artificail memories implated so they believe a) that the ONE freed them, b) that the ONE died, c) he will return and d) Zion has been being built for ages, THEY built in infact.

I got this idea when I was watching the Matrix when Neo is in the car going pass the Noodle place. He says 'I have these memories. None of them happened'.

So, the people believe they have been fighting for years, building this city and someone called the ONE has helped them, and will return.
