This is in reference to the system theory.

What if the machine vs. man war does actually exist, but the machine vs. man war we've experienced is actually a simulation for captured machines to gain sympathy for the human resistance.

So, here are the levels...

Reality

Man vs. Machine - The Matrix - Zion
- Within Reality...
Simulation of the current war with machines playing the part of humans.

This idea is expressed in the Animatrix episode Matriculated.

So, when they reach the point of enlightenment, they wake up with the humans in reality and fight for their cause.
