In M1 Neo destroyed Smith. In reloaded Smith said he was compelled to stay, compelled to disobey.

So, when Neo destroyed him at the end of Revolutions isnt it possible that Smith STILL does not want to be deleted?

Seeing as though at the end of M1 Smith was disregarded by the Source, it now no longer has control over him (thats why Neo had to go in, for the machines to him Smith) it would make it impossible for the Source to have any control over Smith, and so cannot delete him. So, in short, Smith has been destroyed, obliterated, annihalated... or has he... ... ...

Smith was destroyed in Neo. M1 was a prelude to its greater significance, inevitable and now over.

Neo was the New "son of man", come to mark a new “eon” in the matrix, the dawning of a new age. (Anderson= son of man)

So it really depends on where your understanding and faith rest, as to whether you’ll have peace, how long it will last and if you get out of the matrix, freed from it Agents that keep it.

When Smith was destroyed by Neo in the first Matrix his programming told him he should return to the Source to be deleted. But the oracle told us in Reloaded that everyone, even programs, had a choice about whether or not to obey the programming of the matrix. In Revolutions Smith wasn't given a choice. He was physically deleted by Deus Ex Machina.

Well when you put two and two together this is exactly what you get. It is seen throughout the three films.

The answer is there, but it just isn't told put in front of you on a silver platter because then it would make the movies a bit boring. It's almost like a detective trying to work out clues and figure out dilemmas.

Smith was supposed to return to the source after Neo destroyed him, he explains this in their first encounter in Reloaded. He chose to become an exile and no longer become an agent. Had he returned to the source he would have been deleted and the only thing that would have existed are the three new agents.

So in Revolutions Smith assimilates Neo, and Neo allows him to do so because he is directly connected to the source. Smith could not be deleted because he had no direct connection any more as an exile. But since Neo had been "deleted" Smith no longer had a purpose and was connected to the source, so he could be deleted. Therefore, he is no more.

I knew programs had the choice of deletion or exile, but I didn't know it was Deus Ex Machina that physically deleted Smith in M3

Yeah, I mean it's not it's the machine's primary purpose but that is what happens at the end. Had Neo not been connected to it directly nothing would have happened to Smith.
