First off, Zion is real. It is to my belief that Neo lives two lives concordantly. One he lives in the Matrix [or in the source], one he lives in reality. Both lives are inseperable, but only one can operate at the same time(Namely, he can only operate the one life for which he has a form, whether its flesh in rea life, or a coded version of his body in the matrix.), although both have control over each other and both are so advanced that they can operate in the future (i.e. having the oracles powers by understanding cause and effect relationships and by understanding how these affect the future).
[REMEMBER... Neo can ONLY see the machines with his telepathy, he can not see the real world, or anything that is not machine-related. I.e. he can not see Trinity after she is fatally wounded. He can only read the code.]
Next.. the "source" must refer to the connection that all the AI have between each other. All of the AI are connected and operate as one body, each machine, however, has a different purpose, as each body part has a different function. Smith is comparable to a computer virus (ironic that he says that humans are a virus?) and has seperated from the rest of the AI (by combining himself with Neo's code) and therefore has the power to take it over. Now, knowing what the source is, you can tell that it is not in one place, as the name implies, but it is spread over all the AI, there isn't one hard drive with the machine's intelligence coded out.... Neo is not "really" telepathic, but one theory that I bring up, is that his lives are living themselves out at the same time.... Here's how this works... as Neo exits the matrix, his code is still within it, although not visible, he is part of the source himself but has no mental connection with it! But, since his code uses the future-predicting features like the oracle, when he wants a sentinal to fall in reality, it is his code in the matrix following through on what he predicted. He can simultaneously feel the sentinals because he knew subconsiously that they were coming. " So this really plays on the idea of predestination or that the actions of the world are already determined. So when Neo "sees" the machine city while blind, it is just him bringing these subconsious images into view as he knew they would play out... Remember, he can see the machine world in his "prophesies" or dreams long before he goes there, and he even sees them in real life images! So Neos dual identities are working together. Now... I don't have time to discuss how all these ideas play out in the matrix, but if you see some flaws in this argument, let me know. This would then explain a few more things that I will briefly mention before I go.... 1) The Oracle tells Sati that she will see Neo again... but I believe she is referring to Neos code, which will take on form in the matrix.... 2) I believe the former "Ones" are in the matrix in their code form, but have a visible form too.... They returned to the source, but I think they can come back into tha matrix. We may be familiar with these other "ones".... i.e. Seraph and Merovingian... both now programs, but maybe former ones (since Persephone says that the Merovingian was once like Neo.) 3) That's how Neo ends in the trainstation, if he is part of the source, the source is not necessarily in the matrix, but has to travel there (through the trainstation). Notice that he isn't trapped between the HUMAN world and the matrix, but the MACHINE world.... hmmm

"Architect: The function of the One is now to return to the Source, allowing a temporary dissemination of the code you carry, reinserting the prime program."
"Oracle: Yes. He's trapped in a place between this world and the machine world."
"Rama-Kandra: Karma's a word. Like 'love.' A way of saying 'what I am here to do.' " -note the misuse of the word karma, instead of dharma...
Therefore everything IS explained in the movies in a roundabout way.I don't think the brothers completely knew these answers themselves... but I just found a connection, maybe it was a spark in their mind.
