Firstly I'd Like to point out that there is no reason whatsoever for a second matrix. there are not any plot holes, and everything can be explained without a need for a second matrix.

1 - As Counciller Hammond says: "that's control isn't it? If we wanted, we could smash them to bits" [about the machines in the engineering level], it's the same with the machines and zion.when zion becomes too much of a threat .. they destroy it... the machines could destroy zion any time they wish to.. but that only do so when it becomes a nuisance or a threat.

2 - The Neo/Smith connection is very very very important, I believe as I have said on many occaisions that I believe that neo gained some of smith's dormant sentinel command language that smith can no longer use ( theoretically ). and neo can transmitt it "wirelessly" ( as knnknn so wisley said ) and desruct them... when neo says "something's different", he meant he could feel the sentinel's communicating in their coded language and he could command them...

I think you're spot on.

I am a bit sketchy about the idea of Neo transmitting wirelessly. I also dont think it is a necessary idea: according to what the Oracle says in ETM (the videogame), Neo's mind and body have split between the two worlds. That means Neo could be able to wreak havoc towards the sentinels by affecting their programming from within the matrix. Apparently he didnt realize that he got separated, but he knew something was up because he could sense them. Using the split side of him that was still in the Matrix strained his strength and mind, so he collapses afterwards. The idea of transmitting wirelessly seems unlikely to me, although I dont entirely dismiss it.

Hamann's conversation with Neo is so awesome to analyse. To add to what you already pointed out, Hamann also points out how in Zion, man still depends on machines, implying that therefore that dependence is also a sort of control. I think he was saying this to lead Neo to the flip side of that logic: Although the Matrix "controls" mankind, the machines are dependant upon them, and that dependence could be a way to control the machines. so when neo said "somthings different" ( or was it "somthing's wrong"? ) he meant that he could feel a part of him was still in the matrix and from there he could feel the sentinels and acess their code.. so he could feel a part of him was missing... makes sense. I guess I didn't take into consideration what it says in ETM or on the M3 trailer about him being in a place "between the real world and the machine world"
