About the Animatrix scene, there was an apple (black apple?), when the machine makes the barcode. The apple appears several times in Second Renaissance.
This could really mean The Original Human Sin. The agents could be as well these men in the room, seeking immortality(Adan and Eve were immortals before the apple).

Or could the agents be just an upgraded version of the vampires used in the older version of the matrix?

If you watched the Animatrix with director's commetary it will tell you the apple signifies both sin and also the fruit of knowledge, hence it turns into a brain and a bunch of disgusting worms. It isn't exactly related to Adam and Eve though.
