I don't know if this has been discussed before, but I was on my porch last night drinkning a beer (I'm drinking one now as I write this - so don't hold it against me... I'm on the verge of being drunk) when something hit me about the time line. What if the time frames of the matrix and the real were different. There are reasons I ask this...

1.) If machines were to gather BTUs from humans, there would be an optimum rate of metabolism. Now sitting in a "pod" a human would not generate that many BTUs. The only way I could think that a human would generate more BTUs sitting in a "pod" would be to accelerate their growth cycle (hormones) and thus speeding up the events devilvered to them by the matrix to make everything seem normal to the ones in the pods (within the matrix). What I mean by this is, from birth till death it would normally take 60 to 80 some odd years, but while inside the matrix being accelerated (looking in from the real) it could only take as long as maybe 30 years (this is just a guess). We've been shown in the first matrix that the brain can accepted more information in a shorter period of time (Trinity learning to fly the helicopter or Neo learning Kung Fu, Drunken Boxing, etc...) and this could be true.

2.) Once out of the matrix and hacking in from a different time frame (non-accelerated growth), the appearance from the people within the matrix would be super speed and gravity defying actions while watching these people that are hacking in (the ones experiencing a fraction of the physical world withing in the matrix). This could explain the growing powers of trinity towards the end of Reloaded - the machines needed more power for the assault on Zion and speeded up the time line within the matrix to get more power - giving those that hacked in greater speed, etc.... An agent only lives through the human (in the matrix) it takes over and limitations are exploited even more than before.

3.) With this, maybe this round, the machine wants to learn how people from the real can hack in without using a human program and use that to control the matrix better (ie, when the telephone booth is destroyed, there is no human carcass representing Trinity in the original matrix as opposed to the rooftop of the building with the agent.) This may be the only reason for the machine to start things over and try to perfect a better matrix.

With this theory (and I'm not sure I believe it myself), this trilogy represents the struggle between hackers and the establishment. The upgrade of security and the exploitation of it and the continuation of it (loop). I also have other ideas about the movies, but then again maybe they all tie in to human nature as itself - through what's been described in history, religion, and philosophy. The need for a renaissance against an establishment that doesn't represent the need of the many. Something very apparent throughout human history and religion - the need for society to reload or change its course of being.
