contrary to what people say about Neo's "hmm, upgrades" remark being nothing more than a remark and therefor sarcastic, I believe that the agents are indeed upgraded.
1. Neo says himself that they're upgraded, he can read the code, and in the matrix people hardly joke around, so I think he was telling the truth
2. The Agents appear more powerful, they're bigger and stronger, the only thing that was scary about the Matrix 1 agents was Smith's receding hairline
3. they bleed now. In the first film, I never saw agents bleed, when the one agent was shot in the head he didn't bled and when they were attacked by the gattling gun they didn't bleed in the slightest way.
4. dodging bullets. This "revelation" is what finally brought me to this conclusion, in the first movie they could dodge bullets of course, but in the 2nd movie they do it better, when that agent is on top of the car, morpheus uses a faster weapon and in closer proximity than Neo in the first, and the agent seemed to have no trouble dodging it whatsoever.
5. possessing. They do it much faster in Reloaded, remember in the first one it took them, like 15 seconds to possess those guys outside of the Morpheus's holding room.
6. Durability. I noticed that in the opening fight scene of Reloaded, Trinity shot the agent five times before he shot her, I know this because I heard a "splotch" sound and I saw a bullet come out of the agent's back(d'uh), and I saw five trails of "bullet rings" ending in his chest(you can see it when they show a close up of him when he pulls the trigger to the bullet that hits Trinity), in the first matrix, one bullet "killed" an agent(even though it was to the head) but it looked like smith got shot in the leg or something in the first one with the gattling gun, but he still died, but this Reloaded agent took 5 bullets and didn't flinch, especially since that one agent that got shot in the head went back quite a ways in the first one.
I don't really understand why anyone would say that the agents aren't upgraded, except that Trinity and Morpheus hold their own better, but maybe that's because Neo trained them somewhat.
