I posted this theory in gamedev.net but not many people was interested on the topic. I guess I'll get more feedback here.

When Neo destroyed Smith, the program smith got copied into Neo's brain. Since the moment Neo became The One his mind was "wirelessly" connected to the matrix allowing Smith to be in the matrix, disallowing the matrix to "delete" him.

Why do I think this?

- When the captains are in the meeting, Neo subcounciously percieve Smith's presence.

- When Smith copies himself into Bane's, Neo wakes up in his bed, he percieves that as well.

- Later Smith explains to Neo that in the moment he was destroyed "something got ovewritten or copied".

- The Merovingian explains to Neo that "under our calm appearance we are completely out of control" "can you see it Neo? Yes..."

- When a program face it's deletion it can choose to hide in the Matrix or return to the source. How does a program "hides" himself from the omnicient Matrix? Maybe they overwrite some human mind that is plugged into the matrix.

- The function of The One is "to return to the source" to reincorporate the code he "carry" into the Matrix. What code does Neo carry? Why if the One doesn't do this, the matrix will be destroyed? Because the code Neo carries is the code of Smith, and the Matrix can't stop smith as long as he doesn't go to the source.

- The oracle explains Neo that Smith is actually himself.

All this explains, why at the end, when Neo dies, Smith gets destroyed.

That's all. What do you think?

Yea those wireless connections to the Source makes sense.

But I dont think they are a result of Neo's collision with Smith.

I thought they are a result of Neo being the One.

I've been watching the 3 films taking in note everything that seemed important, now I'm making something synthetic about all that stuff... (I try to put all in english (so it's more difficult for me because I'm french) because I'd like to send it to the wachowsky)

I really think that I get everything BUT on thing:
at the beginning of the episode 2 right after neo has just wonderfully burst the three agents, two smith appear and say to themselfes:"That went as expected? It’s happening exactly as before” “well not exactly”

If somebody could help me understanding this, I could give you my whole file... this film is so complicated that I really do think that maybe only 5% of the viewers may have understund it... and I'm not YET part of it.

Well that's what I've said. I said that since Neo became The One he was wirelesly connected to the matrix.
That ability of being connected allowed smith (who got copied into Neo's mind) to be also into the matrix, and that's the reason why the matrix couldn't "delete" Smith. Smith was no longer an agent of the system.

Not really sure. I think it doesn't makes any difference to the plot or the meaning of the movie.

When he asks "That went as expected" I guess he means if what happened there (the arrival of the agents, the end of the meeting and Neo scaping) occured as planned. Maybe Smith warned the agents about the meeting. Who knows.

Obviously when smith2 says "well not exactly" he means, like jocking, that now smith can duplicate himself.

anyway what you've just written could have been very usefull only if you hadn't forgotten to analyse the most important thing of Smith replic: "it's happening exactly as before"
I really think that the master keys (if you say that in english) are under our eyes, they're those little details, that you don't pay attention to, like the oracle in the water at the end

I think one of the purpose of the scene with the woman in red (where most of the actors are twins or tripled) is to advise us to keep an eye on the (apparently) meaningless details. Gumpred

Perhaps Smith knew that the agents were coming so he decided to lure Neo out of the meeting and away from the others to deal with the agents on his own. He obviously observed the fight because he says, "That went as expected..." So maybe he watched from a distance to see how strong Neo had become, and when he says that it is happening just like before he might be referring to previous Ones who have dealt with agents. But then he reminds himself that it is not happening exactly like before because now HE (Smith) is in the picture.

After the fight, Neo looks around before he flies off, maybe "feels" the presence of Smith, but he is not quite sure what that presence is, so he just decideds to leave(?)

it's nice to be important, but it's more important to be nice

Alright then. So maybe smith is talking about the previous Ones. It seems fairy possible Smile

Anyway, to make up the "theory" in my original post I've played attention at quite a lot little details as you say.
