Here's some more scenes I think support the MwM theory, although I can't quite convince myself. I have some more, but I'll let these get shot down before I mention them.
1. In the Matrix, when Cypher is about to unplug Neo, Tank kills him and continues the path of the one. Tank is a child of Zion and not part of the Matrix, yet he facilitates the function of the one as designed by the Architect. How can Tank do this if he was never part of the Matrix and Zion is unconnected to the Matrix?
2. In Reloaded, I think the talk between Neo and Councillor Hamman is very important. He tells Neo that having trouble sleeping is a good sign he is still human. What else would he be if this is the real world?
Also, CH says that he slept for the first 11 years of his life (I think referring to being a Coppertop in the Matrix), yet he does not appear to have a port on the back of his head. How is that possible? Further, his discussion of control is also very similar to the way the Merovingian speaks about casusality or the way Smith speaks about purpose. To me, CH seems like a program. Can't be if this is the real world, right?
3. Timeline - In Matrix, Morpheus says that AI started in the early 21st Century, that it is close to the year 2199 and his ship has a seal saying it was commissioned in 2069. Thats a span of about 150 to 200 years. The Architect says that the Matrix is older than Neo knows and it is the sixth version. I don't know if this supports the MwM theory, but it indicates that the "real world" is not exactly the real world. There is some difference between the Morpheus version of the RW and the Architects RW.
