In the allegedly trailer - considering that the editing is sequential - Smith say: "Look past the flesh.........", suggesting Smith knows Neo can perceive his surrounding from another angle? How does he know that?

No Agent Smith does not get the codes because if he had we would have seen it since we saw from where they injected Morpheus with the drugs up until the rescue. He was still trying when Neo started shooting the room up with the machine gun.
