As a fan of Star Trek, I happen to have noticed that several Voyager episodes have strong similarities to The Matrix.

The first is The Thaw, where Voyager encounters people cryogenically frozen but with their minds in a computer program where the bad guy has the ability to read minds and kill through fear.

The second is The Killing Game, where an alien race known as the Hirogen take over Voyager and attach a piece of technology to the crewmembers to make them think they are part of a holographic simulation.

The final one is Unimatrix Zero, where some borg are able to go when they are regenerating. Unlike the rest of the Borg Collective, they have individuality there. The Borg Queen wanted to destroy it.

yea i love voyager too, and those are some great parallels you pointed out. A big one you forgot is the entire concept of the holodeck. And if we went into the deep space nine series, you could point out that in the search part II the defiant's crew are put into a simulation by the founders to see how they would react to a dominion/federation alliance.

Good point, Ex. I forgot about the DS9 episode. There's also the episode where the Doctor thinks he is actually a real person in Voyager.

yea i think we could go on all day coming up with examples from the franchise, but i guess the moral of the story is that trek dabbles in the same themes of reality that the matrix does.
