1. The Architect is a program. He is "the father" because he is the program that (claims to have) created the Matrix(es). He is not human.
2. The Merovingian is a rogue program. We know this from the fact that the Oracle says that ghosts, vampires, and werewolves are signs that programs aren't doing what they're supposed to be doing. In ETM and RELOADED, we see that Merovingian has supernatural creatures in his employ. There's Vlad (vampire), Cujo (werewolf), Cain and Abel (werewolves or vampires, not clear which 'cause silver bullets can kill both), and, of course, The Pale Twins (ghosts, I'm guessing). We also know that the Merovingian has changed over time (Persephone says this to Neo and company), yet he has faced the previous Ones (he mentions Neo's predecessors before his exit in RELOADED). This appears to be the first time he's captured the Keymaker, which is not what he's supposed to be doing. The Keymaker is supposed to be around for the One to find so that he can get the keys to the Architect's room. So the mystery of the Merovingian is...What was his original purpose/Why was he created? How and why did he face the previous Ones? Most importantly, why DID he keep the Keymaker imprisoned?

5. "The Kid" is in THE ANIMATRIX and RELOADED. He has his own animated short in "Kid's Story" in which Neo helps him free his mind. Apparently, the Kid (I think his name is Michael Karl Popper or something like that) is the first person to "self substantiate," or free his mind out of The Matrix without the red pill. Thus shows that he probably is important later on. In RELOADED, he is the annoying fan of Neo's ("You saved me," "You saved yourself, kid") that, later on, delivers the spoon. In the REVOLUTIONS television spots, we see someone who looks like The Kid making a speech in a Zion temple in a similar position that Morpheus was in in RELOADED.
6. Haven't played ETM, but I read a transcript. However, now that I think about it, I'd have to go back and read it again. I think someone else can answer this one....
