Isn't it pointing more at the speech of Architect? Matrix was reloaded 5 times (and Zion 5 times destroyed) thus the whole matrix is working in cycles (Pi -> circle). And hence there is the prophecy as a means of control, it is expected to repeat infinitely, if the One always choose the right door (Pi has infinite number of decimal positions).
But because Neo is the One he breaks the circle -> sets Zion and himself free. In a buddhist terms, he reaches nirvana and breaks the circle of samsara (suffering) - ends the circle of deaths and rebiths.
But then, I don't know why the Oracle at the end says this:

HERE IS HOW THIS WORKS. THERE ARE SEVERAL THEORIES TO THIS THAT ALL WORK, BUT WE CAN NARROW THEM DOWN LATER.
A circle has no beginning and no end.
That's why the rythemic patterns of the One exist. It happens over and over again.
A circle has has a beginning and and end and doesn't have a beginning and an end at the same time. (which is what I think. Think about it every one of those 360 degrees could be a beginning and and end, but in reality there is no beginning or end)
This would explain the "I see the end coming" speech the Oracle makes. The circle is coming to its end, and at the same time, keeps going, never ending.
Understand? It's a bit confusing, but once you get the hang of it....
