Here's a 1st draft story outline based on some ideas from another thread. The story concerns the collapse of the first version of the Matrix.

Perhaps Seraph acted much like an agent/angel in an earlier version of the matrix (enforcing the creator's/architect's will), and if that version were biblical in theme the wings would be a metaphor for being "closer to God". Maybe Seraph became disillusioned with the whole thing, went rogue and thus became an exile. As an exile he couldn't be an agent so he lost his wings. Maybe the Merovingian hails from that version as well, and was the original machine program to be "exiled" in the Matrix.

Seraph would be the hero, and Mero the villain (or at least antagonist) of the film. Somehow Mero's presence in the first version destabilises it -- people around him realise just how bored they all are, and he seems to be offering a choice. Seraph initially tries to enforce the Architect's rules, but somehow comes to realise that there are other pathways he can follow (he becomes corrupted).

At the end the Matrix has to be reset because people are in open revolt. Everything changes and everyone forgets EXCEPT the programs (Mero, Seraph, the Oracle, et al) who all remember the past.

Pure speculation without a single bit of evidence I know, just an idea.

Now maybe that story might make a good prequel (given enough of a plot, which there isn't quite yet)!

Actually, cionsidering how Neo sees him while in Bane's body, Smith is more like a "firewall", don't you think? Wink

Smith is seen through heat-scanning vision, basically. Remember how the machine city lit red, and Smith did? It's real-world 'Matrix' vision.
