With regards to the reason why Zion is allowed to exist, another fascinating concept can be unearthed. Who were the first Lucids and how were they freed, or were they? The general idea would be that there were survivors of the war, that these remnants of humanity freed the first. But how could they have? They had no ability to enter the matrix and thus could not even reach the minds of the prisoners.
I believe that the first chosen systemic anomaly who was present in the first version of the matrix (when the program was terribly wrong) somehow survived the cataclysmic process that surrounded the first reload, whereby the matrix was totally redeveloped. The first version of the One probably awoke from the matrix after the discovery of its immense powers (like the sprinter in the animatrix). It was either this that occured or the machines released the few survivors of the first matrix reload, in order to ensure the safety of further versions of the matrix.

The story that Morpheus tells in the first movie sheds some light on the first lucids. He says that the original "one" woke up and started free others. Well, when the original one woke up, he must have figured out a way to jack back into the matrix or else how could he have started to free others? Maybe it's pretty simple to jack in and the only thing necessary is a cable plugged in to the matrix with a specific connection at the end. This would explain Anomaly's question about why they had jacks in 01. It may be that those connectors are commonly used throughout the machine world.
This isn't too hard to believe, because if the One reentering the matrix is part of the Architect's grand design, the machines would have helped out a little bit by making these connectors readily available.
I believe that the One and the people he freed then went on to create Zion. Although, that theory about survivors from the war makes the technology in Zion a lot eaiser to believe. But I'm not sure if the Wachowski brothers meant for us to interpret that.
