haven't seen animatrix in quite sometime, but didn't the humans pelt the machines with nukes but it didn't damage them? if so, how the hell do bullets stop the sentinals in revo.?

it's possible that 01 went deep enough underground that enough machines were waved to carry on. and when the narrator mentions the heat the would kill humans but the machines didn't have to worry about, i believe that's after the bombs went off.

there are more inconsistencies...radiation like that corrodes circutry badly. it makes any rubber products brittle and easliy damaged, leaving the machines vunerable to shorts and stuff. not just for the time when the bombs go off, either...this radiation lasts for quite some time.

also (as someone else pointed out) when a-bombs go off, they create large EMP's. this alone would destroy or disable any machines on the surface.

It's likely that any leader of the machines would not personally confront Neo as it must be connected to the Source in some serious way, the entity Neo bargains with would likely be an extension, even if the the machines are stupid enough to allow there leader-figure to approach Neo they'd just replace the A.I. with another or call upon some sort of back-up.

Still, a few well-placed blasts (or whatever Neo does) should severely weaken if not destroy the machines. For example, he could destroy the three huge power lines, which seem to be the main conduit of power gathered from the humans.

Neo can't destroy the power lines because they are linked to the humans. That's why he can't try to kill the machine God! The machine God is almost certainly keeping the Matrix running and all the people not yet freed would die if the matrix stopped working.

I wouldn't have thought of it like that if you hadn't said.

I don't find any inconsistencies with the animatrix and the movie itself.

Regarding the use of nukes on the machines, they get destroyed but the machines have a whole assembly line for producing more machines faster than man can produce new soldiers.

The EMP may or may not have affected the machines. I believe that it did at one point but since the machines are AI's and have the advance technology, they came up with something that can shield them from these kind of attacks as well as a new source of energy when operation Dark Sky(?) was released. Remember that symbol of a machine horseman stumbling down and being crushed? It appears that the machines almost lost at some point but since they are far more superior in terms of technology and numbers, they won.
