Turns Out that...
Was a Matrix in a Matrix and....
A and O are actually human. As was Smith (somehow). They were Jacking in to Matrix. Really, the humans created the matrix - they made a "deal" with the machines. Really, all the wealthy and high ups in society are actually living secretly underground somewhere in nice fancy apartments with swimming pools etc.
NEO is still alive - his code persists in the Source and "The Kid" hacks him out into a freshly grown body (but different so they can use another actor). Now Neo is totally pi**ed!
He goes looking for those scum bag humans that sold us out of a great existance on the burnt out cold dark planet we have!
New scene:
Neo makes nuisance calls to the Oracle and Colonel Saunders.
Gets arrested.
