In Reloaded we saw Smith "overwriting" anything and everything from humans to agents to even Neo himself. Snazzy graphics, eh? Now where have we seen that image before?
Recall in M1, just before Neo gets unplugged, the scene with the mirror. It was cracked, but it fixed itself. It got all better. Keep this in mind. Now think about just how *much* of the mirror itself was broken. The actual broken part of the mirror itself is just a tiny fracture, maybe representing <b>only 1% of the mirror</b>, yet look at its effects. It causes the entire mirror to become distored. 99% of the mirror was still a-ok, yet that 1% was messing everything up. Remind you of someone's speech in Reloaded?
Neo is the only one that saw this funky mirror thing happen. Morphesus is completely open with what is going on and trying to make life easier for Neo. He explains what the red pill does, he shows Neo the Matrix, he tries his best to make analogies for Neo so he can understand what's going on. All of a sudden, refective crap starts covering Neo, and Morpheus doesn't butt in to explain whats going on so he doesn't have to be scared. This is completely out of character! So why does this happen? Morpheus and the rest of the gang didn't see it happen. Only Neo saw it, and only the Matrix made it happen. That effect is the same effect Smith uses to rewrite people/programs. The Matrix rewrote Neo. It "attached" that "one" program to Neo just before he was brought out. It choose him for whatever reason which might be revealed in Revolutions.
The mirror and what it did is a reflection (no pun intended) of what the code that was overwriting Neo was. Its a repair code essentially. That code will "fix" that mirror, that small 1% crack that renders the entire mirror useless. The mirror was a reflection of the Matrix.

While I agree that the mirror is a nice storyline, the Wachowski brothers told that it was just an illusion.

WachowskiBros: The mirror is actually a mirror. When Neo sees it it's a hallucination, but it's the direct result of the pill Morpheus had given Neo. Reflections in general are a significant theme in the film. The ideas of worlds within worlds. The idea of the reflection, the two Neo's in Morpheus glasses represents the two lives that Neo is leading. In the left lens, we see the blue pill and Thomas Anderson, and in the right lens, we see the red pill and Neo.

Again, I haven't gotten round to reading every post on every site, so this might well be repetition on my part...but I find it very interesting that in the interview discussed in this thred, the phrase "worlds within worlds" is used.
Thats Worlds plural
...and worlds plural..
and so the MwM argument seems very much backed up by the W brothers.
