Just throwing another theory out there that i've heard.
It goes like this.

The humans won the war against the machines.
They reprogrammed them all and sent them to zion which is the sight of the AI city 01. There, they run the giant reactor for the humans on the surface with the belief that they are actually humans and that the machines won the war. The sentinels are machines used by the humans on the surface to keep the machines trapped inside zion.

Neo, Morpheus, Trinity: all machines who think they are humans

On the surface life goes on as normal while machines deluded into thinking they are human run the reactor in zion.
