I have an idea:
In M1, Morpheous says to Neo: His comming would hail the destruction of the Matrix.
At this point, I can only see Smith destroying the matrix by being a virus. So perhaps, Morpheous was talking about Smith.

In M2, Smith says to himself: Its hapenning exactly as before. Maybe he meant as an earlier version of him before.
Well, not exactly, maybe last time he was unsuccessful in destroying the matrix.

Also: There was a MAN born INSIDE who had the ability to CHANGE...
- Smith represents a male (MAN).
- Smith is born INSIDE, not grown outside like humans
- Smith can CHANGE things (people, programs, himself), Neo cannot
