You have made some pretty good points, we do not know anything, I think it is ment to be this way, the move is ment to be imturprated in many different ways. I think if you just watch the movie you get one view of the movie, if you watch it again and more closely you can gain another message.
Population:
You just made me think of something, If 99% of the people accepted the code then that means logically 1% did not. The 1% of people formed Zion, according to Morphious there are 250,000 people in Zion. Could this be the 1% of the population? We will probably never know.
The Planet:
True, we do not know exactly what planet it is, though several things point to the planet been Earth. The city within The Matrix is based on Humans history, it is a Human city. There are Humans within The Matrix and within Zion, Earth is the only planet I know with Humans on.
But since Humans gained a great amount of technology the planet could be just another world where Humans have settled.
Programs:
The rogue programs within The Matrix could just be hooked up other people, but why would they want to remain hooked up to live a dead beat exisitance. Smith does seem to know alot more then the other Agents, he asks them to leave when he talks to Morphious about the Zion mainframe codes and he meets Cypher alone. Could it be possible that the other agents don't know anything about these codes?
Seraph, might be human or he might not. He does have a different code then the rest of the programs. But that is maybe because he is different. Neo has a different code and so does Smith in The Matrix: Reloaded.
Ending:
Good point about the ending, the brothers might not have been sure the movie would have been the massive sucess which it has been so they gave the first movie a real ending, now that they are sure that the movie will be a sucess they will carry on.
Birthdays:
Nobody seems to have had a birthday party yet, and it is true about the living conditions within Zion. Morphious seems to know what he is talking about sometimes and then he seems not to have a clue.
Core:
True, but since there was a massive war the tunnels could have been created as a result.
Human Power:
They seem to have an unlimited amount of power, they also have the only water which I have seen outside The Matrix. Maybe this is beacause they are more clever then humans.
101:
Yeah, there do seem to be alot of 101's within The Matrix, Neo's appartment is 101, the floor of the Merovingian is 101. The machine city is 01. I also found this from another website.
Neo's room number in The Matrix is 101. Room 101 in George Orwell's novel '1984' is where people are sent to be tortured and brainwashed into believing things that aren't true.
Since alot of the brothers content comes from other books, films or cartoons this could be a reason.
