the answer to this in my opinon is to to simply look at the concept of mwam from Neos perspective. When he discovers his life was just a dream in the matrix, having the quetioning nature he has, it is safe to assume that he must wonder wether his new life is just another matrix.

The mwam theory is supported in animatrix, when they are trying to train the machine. The fact is no one can be sure once you are realeased from the matrix if anything that follows is just another matrix. With in the matrix there are people who believe their reality is concrete but those that get out do not.

It brings us all back to the idea of what is real.
