As when Bane's brain is overwritten by Smith... maybe Neo is a normal human, but programed by machines a la Bane... his brain would be overwritten with his mission, and that might also explain his powers in the real world without going into the MwM BS (IMHO) there are any number of times in M1 where he could have been reprogrammed... also he could have been reprogrammed before the movies even started... just my thoughts... make of them what you wish

maybe he was just in charge of firing the emp and he did it early
