This is about the converstaion Neo and Hamann have about control. The symbiotic relationship they descibe in that conversation is basically one of control and dependence. In Zion, man is free from the control of the machine world and its Matrix, but at the same time depend on certain machines to sustain life. That dependence is a form of control. Like Neo points out, sure they could destroy the machines at any point, but then Hamann notes that it would be difficult to survive without them.
The flip side of this argument is that the machines also have a similar dependance on humans. Whats more, the humans they depend on are creatures of free will. Therefore the control they have by means of the Matrix is only relative.
I never noticed until someone else pointed out that commander Locke's name had a significance: John Locke the philosopher. Locke's essays provided some of the critical motivation behind the American Revolution. Basically he points out that a government controls by power, but that power comes from the consent of the people. If a government says "do this" and the people refuse to, then the government is powerless and has no control. This is a VERY similar concept to Neo and Hamann's conversation.
It is very interesting that the name of the upcoming movie is Revolutions.
