Not in a physical sense though,in a emotional sense,Smith has always been different from the other agents,Neo set him free he's no longer part of the system,he feels, he has emotion,he's not like a program or machine a machine has no emotion it goes by logic same as a program,the agents only have one PURPOSE and thats to protect the Matrix,Smith didnt like being controlled just like any human being he wanted to be free,but now he is free,but not only that he has very special powers now like Neo,maby not to the extent of neo's but close,my theory is that smith is trying to be God he wants to take over his former masters so he will be in control of the machine world

Smith has indeed developed Human characteristics...
Which is what he hates, and as a result has become infected by those characteristics.
He has become the Virus, (for Smiths Sake, I HATE calling him that!)
that he so eloquently described to Morpheus in M1.
I think that it's quite an interesting comparison that 1% of Humans DON'T accept their programing - and there seem to be many exile programs running around, making the choice NOT to accept their programming...

In one of my oldest theories, Smith and the Merovingian have made plans to conquer the machine world, they want to be in control, they no longer want "exile" and "fear of delition."
Smith's says he "was compelled to stay, compelled to disobey" and Morpheus says "most of us are here because of our afinity for disobidience" So Smith has humans feeling that were trigger by a cause, and effect.
HOWEVER:
The fact that Smith appears right a the precise moment to stop Neo from blowing up the building (giving Trinity time to deactivate the emergency control grid PLUS the fact that Trinity was forced to enter the Matrix so Neo would be overwhelmed at time of his choise) messed me up. Why is Smith there... why wasn't in the hall... he was "guarding" the door... because that's his purpose? or because He knew he had to give Trinity enough time so they could open the door. Then again why did he want to kill Neo in Zion... so many explenation sometimes I wish I could stop thinking about it and just watch Revolutions.

I dont think smith really gives a shit where he kills Neo as long as he gets the job done,if Neo dies in the Matrix or the real world it doesnt matter he's still dead and there will be no resistance,then he will be able to take over the machine world a hell of a lot easier

He could be part of the system still (Comprehension is not a requisite of cooperation) So it would have been easier for him to let Neo open the door and blow himself, Morpheus and the keymaker up, and Neo's chance to reach the Architect had gone up in smoke, literally. I still find it funny, and all of these, are of course, theories, but IF the machines forced Trinity into the Matrix... Trinity needed time to deactivate the grid. Smith serves only to DELAY Neo just long enough so it is safe to open the door, so he can reach the Architect.
I always belived the machines have an always-changing plan to control Neo, so when the Kid "saves" Neo's life with the spoon. Smith changed plans... "We'll see you."
SO CONFUSING...

It could be argued that Smith is portrayed as a God, because of this following reason. In the game Enter the Matrix (I beleive Enter the Matrix should be given the same light as movies since it was written by the Wachowski brother's) you come across him waiting in the infinte corrodoors, and he says this, as refering to himself: "I am the beginning of your end, i am the alpha to your omega" (or something along those lines) and in the bible god calls himself "I am the Alpha and the Omega"
Perhaps God is a metafor for God then... but then it could be argued that it's the Architect too. Because the Architect sits in a room dressed in White, and has white hair, he also is "observing" the world and is the "Father" of the Matrix... and the Matrix being heaven, or the garden of eden and the real world is alife of hardship.
Smith is Human like which could be seen as Ironic since in M1 he states how he hates human and thinks that they are a virus, and a cancer to the planet, and then all of a sudden in Reloaded he has the characteristics of a Human, stronger and more so than M1, and he is now much alike a virus.

Yes, it is ironic that Smith began copying himself within the Matrix, almost exactly like our contemporary e-viruses do. But, has anyone taken a gander as to why Smith-infected-Bane was cutting his hand? My roommate and I believe Smith planned to spread his infectious DNA to Neo outside of the Matrix by getting his physical, by way of Bane, blood on Neo.
If that's true, he would not only have gone from criticizing humanity as having viral characterics (during his interrogation of Morpheus) to acting like a computer virus (the fist in chest-copying ATTACK! technique), to becoming a walking virus (in the body of infested-Bane). Talk about hypocrasy?

When Smith 'killed' Neo in the first Matrix, I thought Smith seemed a little... deflated? Sort of, not as happy as you'd expect? I mean, Neo is the one, and potentially incredibly dangerous to the Matrix's existence... and Smith just seemed kind of... blah about it all... *shrugs*
