It seems to me that the Architect is a demiurge. He is Gnostic god. He is not THE God as such but a creator in his own right. In this schema, the machines would be Archons, rulers over the human beings. God, in Gnostic Christianity, permeates all things while reamining elusive. As such we might view Neo, as anomamly, as a function of God, the overarching or meta deity while the Architect is a demiurge, a creator but not THE CREATOR which might explain why he cannot get rid of said anomaly. Just a thought.
