So uh, yeah Zion (or the world) is a simulation. The machines must be a simulation as well because of that.

Im sorry but the brothers did a great job but they are still limited as directors and not everything in the movie has to make sense and in fact alot of it doesn't. The code was just a representation of his ability to "see" with a new sense.

Then that would make everyones predictions about the Matrix in a Matrix totally irrelevent.. to anything..whatsoever.

Not just that, but every single theory anyone has come up with. The kid being able to jack out the matrix didn't make sense because it didn't have to? If you put it that way then.. heh what if he's the next Neo... wait that would make sense then. So.

It wasn't code that Neo saw..it was energy.
He felt their energy.
