While I disagree with the fact that there is a matrix within a matrix (zion) you did leave out a very good possibility to prove this point...
If both the matrix and the possible zion matrix are coded the same then there would need to be a "One" in the Zion Matrix. However, since ALL the people in both matrixes are plugged in, then the "One" for the Zion matrix would need to escape the "matrix" first. So not only would he need to be the .01% of people in the matrix, but also be the .01% in the "Zion" matrix.
So the probability of the "one" being the same "one" for both matrixes is much less than there being a "one" for the first matrix. The machines never planned on the "one" being the same for both matrixes, or the "one" for the zion matrix escaping the first matrix to even cause a threat to their "zion" matrix. yet, it is possible that it happened and now the machines will have to find a way to deal with Neo waking himself up from the Zion matrix.

since we're on this on this subject, I think there is a problem that isnt solved by a mwm: if choice is the solution to the Architect's problem of getting man to accept the program, then how can forcing one specific choice (Zion) solve the problem? Its shortsighted- even IF most people accept the "choice" given to them, there are bound to be some that also would reject it as well because it was never a real choice- especially if you consider that the people that make up Zion are prone to rebellion and dissent anyway and the false reality of the Matrix was like a splinter in their brain, driving them mad. Some of them would HAVE to sense the lie of Zion as well. Its like the old saying: you can fool some of the people some of the time, but you cant fool all the people all of the time.
To sum up why I feel the explanation you offer is inadequate: To offer people only one "choice" is logic that is too "machine" like to work on humans.

That's maybe the reason why
a) Zion is destroyed, say, every 100 years ("can't all of the time")
a) Zion is destroyed, say, every 250'000 inhabitants ("can't all of the people")

a) Zion is destroyed, say, every 250'000 inhabitants ("can't all of the people") | Good point, but the Matrix gets reloaded every hundred years too in order to deal with the anomaly yet there are still people who reject it every time, and 100 years is longer than most people live, which is certainly adequate to feel that things arent quite right, which is an individual feeling, not that of a collective culture.
