Who is stronger?Neo or Smith?....

Why keep fighting? Do you believe you're fighting for something, for more than your survival? Can you tell me what it is, do you even know?

They are equally strong.

This was shown in the super burly brawl. Each of them had a succesfull strike following each other up.

You might suggest that Neo might get tired because he operates as a human brain.

The same counts for Smith. I think Smith is using all the brains of the blue pills he took over in order to make him as strong as Neo is. Eventually the brains of all these blue pills will also get physically tired.
