I have a very basic question:

Why not just kill the people once they are freed from the matrix instead of letting zionists come to their rescue? In other words, why let Zion rebuild?

it is the system, its that simple.

zion is a way of and a place were the red pill go, so that the matrix is then not compromised.

Neo1 sayed it, some of it at least. it is simple.
Zion needs to grow, in order for the red pills to be able to have a hope, a place to live, so in some time, they may find the One, bring him to the Oracle, and finally guide him to the Arch.
That is how the matrix gets it reloaded, then it is a clean one. That's how they remove the Integral Anomaly, and altogether remove the Anomaly issue(the 1% that reject the matrix, which are thr One+Zion) by destroying it(destroying Zion).

Killing the people once they wake up in the pods won't change the 'damage' that has been done to the system/equation/prime program. A program doesn't like it when it's data and routines are denied; it will make the program 'upset' and create unwanted fluctuations.
