I read this in another post and it got me thinking. When Smith says to Neo, "Do you like what I've done with the place?" I think he's reffering to the darkness and rain. We later find out that Sati is able to change the Matrix, to reprogram it, to add in certain things. I believe that Smith used her "power"

I personally think she gets this 'purpose' or ability after Neo's sacrifize.

And even if this isn't so, then there are other programs involved for the rain and thunder.

The Oracle says that there is a program written for everyting: sunrise and sunset, birds, trees, etc.

I always thought she still didnt have a main purpose at the end of m3 and thats one going to be one of the main points of mxo.

Now and then i think that the rain is the catayclismic crash and everyone dead is smith because Neo said that changing into him was like dieing and he should know he's died once.
