Okay, M.W.M aside, here's a big plot hole for you. In the first movie, when Cypher (sp?) is in the Matrix discussing the betrayal of Morpheus with Smith, how does he jack in and out without anyone aboard knowing his plans?

he wrote a program to dial him in and out at specified times, meaning he had to keep a tight schedule otherwise he would have been stuck in the matrix and kinda caught. Notice when Neo scares the "jesus" out of him that he suddenly turns off all the screens except the matrix code... why do you think he did that? Hiding something?
