I think the Train Station is used as a metaphore for uncertainty: a place where you find yourself after becomming "unplugged", but have become disillusioned with any other alternative, ie., having lost your faith in the fact that you can survive - or better yet, have any reason to survive - without the illusions provided by the matrix.
...not being able to connect with Being, but also not being able to jack back in - utter meaninglessness.
Neo was on his way to connect with Being, but was disillusioned by what the architect had told him, and lost his faith - and any sense of purpose he once had - thereby finding himself trapped in Mobil.
I think the Trainman represents the connection between "the workforce" (nicely represented in the form of a "commute") and the spiritual world.
This is brilliantly done by displaying an Indian family migrating to the matrix - likely coming from a very spiritual upbringing.
They are greatful for their opportunity - Making Neo realize that his disdain for the matrix may simply be a matter of perception.
I would also assume that the Merovingian represents "Power", ie., Government/corporation/employer/ etc...- and not neccesarily a "rouge" program.
