It’s all about control.
The problem is choice. If you control the choices - you control the chooser.
Neo is a program. He is referred to constantly as an anomaly. In fact the Architect points out that the anomaly is systemic, causing fluctuations throughout the matrix. Basically, Neo is an errant program that came into existence due to the flaw in the matrix; the flaw being the necessary mathematical equations that makes the Matrix believable to humans.
Neo is simply a side effect of The Matrix. The Integral Anomaly is a program that has the power to rewrite the code of the matrix to suit his own wishes. He cannot be deleted, copied, overwritten or destroyed – why? Because he has the necessary programming skills to change any and all aspects of The Matrix. This makes the Neo program incredibly dangerous to the machines.
So how can they defeat a program that cannot be defeated? By controlling him. But neo cannot be controlled, as mentioned before; he is The One that can control everything in the matrix; once he has realized his full potential. So in an effort to control this errant program, the machines have to give him a function. Neo’s function is to save humanity. Or is it? This is simply a function the machines have impressed upon him through a skillful manipulation. The machines give him choices that make him maintain his sense of freedom. But then they do everything they can to control the choices and manipulate him into taking the choice that best serves them. Even saving Trinity. Trinity’s function is to keep Neo on The Path. Neo has saved her before. That’s why he sees it in his dreams over and over again. It’s all a cycle of repetition. The machines WANT Neo to save Trinity. It’s all part of the scheme, the manipulation, the control.
The humans in Zion are there (within there own matrix) to make sure Neo stays on The Path of The One. They have all been lied to by the machines. Remember the oracle’s prophecy is to serve the machines, not the humans. Every person he knows is unwittingly co-operating with the machines through this manipulation. That is why the oracle, the keymaker, the Merovingian and the architect constantly talk about everyone (human and program alike) having a function. This function is to keep Neo focused on saving humanity, keep him feeling human himself, that way he will not have the true freedom to explore his own nature and ultimately take control of the matrix and rewrite it to suit his own needs and desires.
Destroying the matrix serves no purpose. It would kill all the humans and Neo himself would no longer exist since he is a part of the system. His true potential is to actually BECOME THE ENTIRE SYSTEM. To take complete control of the Matrix. Something the machines are desperate to avoid. But they too need the Matrix. It is their key to survival.
Once The One realizes his potential, when he reaches enlightenment as it were, he will become one with the matrix. If he maintains his attachment to the humans, this will be the only way to set them free. Just as the humans believe they need the machines in Zion to keep their air, water, food etc, they too need the matrix to survive. The only way to free themselves is to remove the artificial intelligence that controls The Matrix and take control of the matrix itself. Let it become a machine to serve them, and NOT the AI that built it. Neo has the power to control every aspect of the matrix. He has the power to give control of the matrix to the humans by becoming a system that serves them. This will be his sacrifice. His crucifixion. This is the Matrix explained.
