There's a kid who gets on the train, this kid is sooo important that's she's not mentioned again in the whole script.
Trinity Dies, Neo Dies, Smith Dies.
The kid from Animatrix becomes the Architect ,and the whole shebang restarts.

A lot of you have stated that Smith now has the freedom of choice. I just wanted to point out that Smith has not acknowledged this choice.

"I knew the rules, I understood what I was supposed to do but I didn't. I COULDN'T. I was COMPELLED to stay, COMPELLED to disobey."

Probably irrelevant to everything, but you never know.

I think that you will find that Smith does in fact have a choice, his NOT doing what he was supposed to do - disobeying is his version of choice. He doesn't understand choice therefore he describes his feelings in the only way that he can understand.... He was supposed to return to the source, yet he did not, I would therefore say that he had made a choice, even though he didn't understand why he made it, it seems to have been made at a subconsious level ....Cool

At times I feel compelled to do things....
I also feel compelled to disobey on a regular basis... and sometimes, just sometimes I stop this compulsion and make a choice based on what I view as being the consequences of my actions..... Other times I think what the hell....Definately some choices being made there....
Smith has made the choice not to return to the source, he made the choice to disobey - even though he doesn't understand it....
He also wanted to get out of the Matrix another choice?
