What happened to the previous Anti Ones?
That's hard to tell...
But I believe it's either one of these three options:
1) The One's code streams through the Matrix. His positive code will neutralize the anomaly-powers of the Anti One. His ability to copy himself will end. When the One visits the Architect, the Anti One's army is still of an acceptable amount. The system will deal with them, exterminate them like bugs.
2) The One's code streams through the Matrix. His positive code will neutralize the anomaly-powers of the Anti-One. His copies/collective consiousness will become invalid. The people he assimilated will turn back to normal, their minds 'reset' for the start of the new cycle.
3) The program Smith was never a stand-alone program. He was an integral part of the Matrix. He never had a stand-alone shell, he always had to use someone as an host. So when the Matrix gets reset, he simply gets reset too
Option 2 and 3 gives us a problem. What about the exile-programs he assimilated himself into? They will not be affected by a reset if they manage to shelter from it, like Akshat quoted in hist first post here. I think the Smiths will not shelter for the reset, because they don't want this reset to ever happen. They want to fight untill they drop in order to stop the One and the reset. So all the Smiths, even the program-clones, will be vulnarable to the reset-stream of the One.
Even if one or more of his clones will survive, then he might join the Merovingian's organisation. I like thinking that the Twins are ancient agents from one of the first cycles. 'The Twin' was the Anti One back then and after the reset only two copies survived and now they serve the Merovingian.
Maybe in some of the first cycles of the Matrix-loops, the agents were ghost-like. This scared too many people, who began to ask questions. So they come up with the agents looking like a federal agency.
But anyway...stating it in short:
The previous Anti Ones never died, because they didn't return to the Source.
Their powers just got neutralized by the code-insertion of the One.
Eventually left-overs (which can't copy themselves anymore) will be exterminated.
