I think that there are several reasons:

1- They look cool.

2- It has something to do with the Source, or the Code, Maybe the ones that where a long time in the Matrix can see the code.

3- It means that their are Blinded in a way because they cannot see the truth.

Um...I think it's just for looks, but on a cinematic level, they remove the glasses at certain points to 'humanise' the characters more by being able to see their eyes.
