Ok... what about this theory....

What if the WAR (between humans and machines, in the REAL world) cannot be won, but the humans find a way to somehow trap the machines in a virtual world.. the Matrix.

Sure.. there are a lot of holes, and i havent thought thru all the combinations and permutations, but the gist is that Neo et al are
actually A.I. with self awareness and are trying to escape the prison of the Matrix. Zion is also a trap (MwM theory etc). The goal or eventual result of "the one" is to show emotion, and once machines can finally show emotion, they can relate to humans... they can empathize etc.. and then MAYBE it will be safer to have this NEW, feeling, emotional, A.I. free in the REAL world. ((actually.. this might cause more trouble than it solves, cuz emotions have been the start of many wars between us humans!!))

This reminds me of Star Trek (Next Generation) and the episodes with Professor Moriarty, a holodeck simulation program that finally gains self awareness and almost destroys the Enterprise. It is tricked into living in a "fake" world, a portable, separate holodeck, where it lives thinking it had escaped the holodeck.... a simulation of the "real world outside the holodeck" just like the Matrix.
